Scaffold for High Throughput Proteomics Labs
High throughput proteomics laboratories need an automated proteomics pipeline to handle the ever-increasing voluminous data generated by today's ultra-scanning MS boxes. Scaffold is a valuable part of such a proteomics pipeline. There are three ways that Scaffold has been configured for high throughput proteomic pipelines. Two of these are complete solutions available from our business partners: Genologics and Sage-N Research. The third solution, ScaffoldBatch, is a component that your in-house bioinformatics team can integrate into custom workflows.

Scaffold and Proteus, Genologics' popular laboratory information system,
have been integrated to make Proteus-Analytics.
Proteus-Analytics implements a complete fully automated workflow that takes data from the mass spectrometer and pipes it through Sequest or Mascot and then through Scaffold and finally loads the results into a database. The output of this pipeline can be viewed and validated with Scaffold's Viewer.
The Proteus-Analytics pipeline is very flexible. For example, it can be configured to automatically start running Sequest on one computer whenever there is data available from your mass spectrometer and to run Scaffold on a second computer and load the results into a database on a third computer.
Proteus-Analytics is much more than just a proteomics pipeline. It is a full featured LIMS that manages and stores all the data associated with running a proteomics lab. Sage-N Research is offering Scaffold as part of their integrated data appliance, Sorcerer. The Sorcerer is a computer that runs Sequest very fast. The Sorcerer tagline is "If you have thousands of MS/MS spectra, then you need a Sorcerer." The Sorcerer is a turnkey solution, what Sage-N Research calls an Integrated Data Appliance. You just plug it in and start analyzing data.
Sage-N Research has bundled Scaffold seamlessly into their Sorcerer appliance. The data analyzed with the Sorcerer version of Scaffold can be viewed with the free Scaffold viewer.

ScaffoldBatch
Proteome Software is distributing ScaffoldBatch as a component that bioinformatics developers can plug into their home-grown proteomics pipelines. Integrating ScaffoldBatch into an existing proteomics pipeline unites the benefits of Scaffold with the established workflow.
ScaffoldBatch is a component in the workflow. It is not a complete solution. To make ScaffoldBatch useful requires several days or weeks of integration by an experienced bioinformatics developer. This integration requires creating XML to drive Scaffold, a scheduling system to run Scaffold, and database loading program to read Scaffold's output, protXML, into a database.
